Add switch to prevent trash emails being sorted
When adding a new filter and "applying to all", it sweeps up previously deleted emails. Add a switch to the filter creation to explicitly exclude Trash during filter creation. Clearly any new mail will filter correctly once the filter is set up.

Yes, I just found out recently and the support team told me: it is not a bug, it is a feature. I can understand the utility, maybe somebody wants to recover something from trash bin and this could be useful. But as you said, there should be an option during filter creation for preventing that
